If a setting is changing, I would say that the software is capable of changing variables on how to run the engine best, based on data that has been coming back from the engine. A car works in the same manner, usually right after resetting a computer in a car, it will run rich for a while and take some time until everything runs more smoothly.
Since you really cant run it "rich" in your case, I would say maybe it is throttling it down for some reason. Any data on the EGTs (temps)?

Hey racket, I moved your post onto the end of the topic in the troubleshooting section. coolt5, I'm going to remove your second identical post in the general discussion board. A few other things crossed my mind after looking into some of the PDF files related to that unit. Make sure all your cables are in OK shape and are well connected. Also give the engine time to cool all the way down before restarting it. Apparently, there is a system in place on the computer module that doesn't like starting a warm engine. In any case, I wish you the best of luck.
